Update and reorganize Doxyfiles

Description
- Rename default Doxyfile to Doxyfile.user, and send output to html/user
- Create *.in versions for the other two Doxyfiles
- Move automatically generated Doxyfiles (without extension .in) to directory <ba>/auto/Doc/doxy
